Do you set up individual properties under clients with more than one property? When quotes, jobs, invoices, and notes are left under the property they belong to everything can be found by selecting the property. You can also create custom fields at the property level that will house the information required for each individual property such as lockboxes, tenant information.
If your custom field information or note is showing up on all properties,quotes, jobs, and invoices it is likely that it is being added to the client and made transferrable. Check your settings under custom fields and check that notes do not have the transfer boxes checked when you are saving them.
The automated communications will default to the primary unfortunately but if you add secondary contact name and phone number to a custom field on the property level the office and field will be able to see the information if they need it.
